I find it sort of hard to believe that you didn’t mention that Xilisoft Audio Converter will only convert 2 minutes of a song to another format. If you want more than 2 minutes per song, you have to pay to upload to Pro.
I’ll be uninstalling and looking for another Windows-based FLAC-> Apple Lossless converter.
